I use google apps for domains and I get the following message: "Web History is not available for MY_DOMAIN. Learn more about Google products you can use with MY_EMAIL."

Is Google collecting this data and not giving me the option to turn it off, or are they not collecting the data?

If it's not enabled, the logs are not associated with your account. You could enable the service in the apps control panel (assuming you're the administrator) and check for yourself, though.
